Ned didn't die.
Immediately after the crash, blood in the water attracted a school of Taipei Cauter Eels (rare for those waters yet not unheard of) which enveloped his body and delivered a shock of electricity lapsing him into a mild death-like coma while simultaneously cauterizing his wounds.
Shortly after his funeral, and burial at sea, he spontaneously awoke from the coma, struggled to the surface and was escorted back to the ship by the albino dolphins while at the same time scaring the shit out of everyone on deck.
From that moment forward he was lovingly bestowed the nickname "Posie" as in Poseidon (not pocket full of) soul of the Sea.
This information was not immediately released to the public for fear that it would detract from the dramatic conclusion of the documentary.
Ned was formally adopted by Steve and Eleanor, Married Jane, then in turn adopted her baby who they officially named "Kinglsy", and went on to eventually lead the Zissou Society while promoting Klaus to the rank of ship's captain and permanent leader of Team-A.
His other two children (twins, one boy and one girl) graduated from the University of North Alaska, and helped the US Navy develop a top secret nanite-osmosis membrane that allows humans to breath underwater.
On clear moon lit nights, they sit around a campfire on the beach and enjoy their grandfather's tales of adventure on the high seas and the great battle with the legendary Jaguar Shark.
